Gor carried a 1-0 advantage into the clash but conceded in the 57th minute to cancel out the slim advantage.
Big Bullets danger-man Musowoya beat Boniface with scorcher but the the veteran keeper would redeem himself against the same player, denying him from the spot in 88th minute.
With the match tied 1-1 on aggregate at full time, the dreaded penalty shootouts had to decide who progresses.
Gor managed to convert all their four kicks through Bernard Ondiek, Humphrey Mieno, Boniface Omondi and skipper Harun Shakava with the home side missing two.
The Kenyan champions will now wait for the winner between Lobi Stars of Nigeria and UMS de Loum of Cameroon to know their opponents in the first round.

Gor Mahia have also earned themselves a chance in the Confederation Cup if they fail to make it to the Champions League group stage.
